All of the best PS1 games are "non-mainstream". Klonoa, Mega Man 8 & X4, Tomba, Time Crisis, Tempest X3, Raiden Project, Um Jammer Lammy, Jumping Flash, Silhouette Mirage, etc.

Gonna be doing Phantasy Star III. I have a half-finished save of Parasite Eve that I lost steam on. It was cool, but I got busy at the wrong time and abandoned it.
I know PSIII is supposed to be the weakest of the original series, buy I did I and II a few months back and want to save IV for last, since it's many people's favorite.

Pinball is kinda tight
Snap, wish it had all 151 pokes and more courses, but it's still pretty solid and unique title.
I also wish Pax Softnica made another game with the same engine that wasn't based on Pokemon.

Find a Kirby rom from the no-intro set or a one of the good dumps from the goodsnes set. However, your problem may be your emulator seeing as some have problems emulating the sa1 chip.

I can confirm that its an emulator problem. Try a handful of emulators, as few are likely to play it perfectly. I can't remember accurately, but I think I played this on ZSNES a long time ago.

Wario Land 3, Survival Kids, GTA2, Shantae, Harvest Moon 3, Link's Awakening DX + the Zelda Oracle games, Mario Golf/Tennis, Daikatana.
If you're into NES/SNES ports/remakes; SMB Deluxe, DKC, Mega Man Xtreme, Street Fighter Alpha and Mortal Kombat 4 are all decent considering the console and it's limitations.
The GBC didn't have a whole lot of games, let alone good ones. The good games it does have are really great though.

I got my 12 year old cousin into oldschool pokemon last year, after hearing him talk about pokemon all year I went and bought him a gameboy color and pokemon crystal for christmas.
Now I'm burning him a disk with the first 3 generations of pokemon on it and thought i'd make good use of this by exposing him to other oldschool gameboy stuff I know he has slight interest in but knows very little about.
What should I put on this? So far i've got the pokemon games, the zelda games, the mario games, the donkey kongs, and the kirby games. Anything i'm missing?

I agree OP. Hexen is one of my all-time favorite games. it has buttloads of atmosphere, it pushed the doom engine further, and I always liked the hub system of interconnected levels. people always complain about the puzzles, but that didn't really bother me. I personally like the idea of adding more layers and not making it a mindless FPS.
