Realistically, what can a military actually do to combat something like this?

Assuming that you don't know it's happening until after the first strike, it seems that you need at least two things:

Defenses on alert and prepped
Proper Identification and Authentication

How effective are shotguns in actual combat? Do they have a place as a primary weapon or are they really just used for shooting locks?
If there was a reliable, high capacity, semi auto shotgun that could shoot light and regular loads would they see more use?
