In D20 systems, what character level equivalent would Nasuverse Servants match up to? If not, what manner of NPC/enemy short of the the likes of Orcus or more?
In other systems like nWoD or Exalted, can they be accommodated or would they break the mechanics?

20+. It's not a direct translation, because their special abilities are typically much stronger than what you'd find in D&D but their basic combat abilities are somewhat lower, but servants are all effectively epic level heroes.
It gets rather blurred though, because the power levels vary dramatically and are hardly consistent, with anything involving Shirou essentially making any frame of reference pointless.
While interesting and exciting, the Fate series casually trades away any sense of consistency in exchange for as many "WHOA NO WAY" moments as possible.

Kinda sounds like it might be better as 'the patron decided to take over the construct'. It's a little less direct, at least.
Maybe it's nice to have simple and straightforward things and I don't think the idea I had would be good for something side-questy like you said, but at least from a 'good story' point of view I think I'd tone it down a little because it sounds like far too many coincidences. It just so happens to be a robot, just so happens to be affiliated with the patron, just so happens to be the very one to kill the firbolg's kinsmen and get them blamed, just so happens to have been under the tyrant the gnome killed.
At least by making the patron 'use' a dormant construct's body it's more 'The patron themself is out to get the party for disrupting their plans' sort of a thing. Have it tie in with each character, but I at least believe it shouldn't be the sole problem of every character in the party's life, it just sounds too.. Surreal.
Suspension of disbelief and all that.
But, well, I don't know the campaign as well as you would, I guess.

What are some good games focused on being an operator? Something like Shadowrun (though preferably not fantasy), where characters primarily use guns with a high degree of customization, but still relatively rules light and fast.
Not a lot of RPGs seem to focus on guns, and those that do tend to be very very rules heavy. I don't want something bogged down by inane details, but something more focused on storytelling.

Customization requires a sufficiently complex ruleset to account for differences in weapons. The inane details you don't want to get bogged down in are what will allow you to have what you want.

Came here to basically say this, but take a look at Dogs In The Vineyard. Its about cowboy Mormons, but the mechanics could be easily suited to operators and different types of guns and customization having different mechanical effects.
3:16 Carnage is dope too, but might not have enough mechanical depth.
