there seems to be a very slight amount of oil leaking out as well, but the oil level from the dipstick still shows its full (could be manual transmission fluid; i didn't check the level)
What's weird is I took it to a decent mechanic for a pre-purchase inspection and he didn't say anything. And later that month I took it to a different place for a manual transmission fluid change, and they didn't say anything either.
So what is the part I'm missing? there's clearly two unused threaded holes for something to go there. Also, how dangerous is it to not have a flywheel/clutch cover?

Not dangerous from a safety perspective, but if your clutch gets dirt/salt/oil on it you're going to be replacing the clutch.

So I've just poured a gallon of motor oil into my mom's 2007 Audi turbo quattro (the oil light was previously on). On the way back from the store the oil pressure light came on.
Can I just siphon the oil out of the car or does it need to be towed to a dealership?
I had no idea putting too much oil in a car was even a thing. The car drank the whole thing and there was even room for more- why is overfilling even possible?

You could blow seals out it depends is it just over or really fucking overfilled. If it's really overfilled you should drain it from the plug or get it out of the dipstick with a small hose.
