Depends on the setting, but usually need a reason to have the clone's equipment break after a bit so your party doesn't just double their wealth.

I almost always go the Ocarina of Time way, so it's just a straight fight. Usually as part of some trial. My players are too dumb for anything more complicated like body swapping or whatever.

Traveller is a pretty good sci-fi system that you can shape and mold into most settings, it is more "hardcore" sci-fi though so if you aren't into that and want space magic or such then something else might be better for your needs.

Can't much help you with the systems talk. I'm a pleb that has approximately zero experience with anything beyond 3.5E.

But as far as settings go, are you aiming for hard sci-fi, or something along the lines of science fantasy?

If you wouldn't mind, could you post a list of cards that each deck contains?
Chances are, your troll deck is very outdated, and would need to be reworked until it's something entirely different from what you have now. Ghostricks are far from the most powerful archetype out there, but they are decently competitive. The important Madolche cards, if I remember correctly, aren't exactly cheap.
As for your Loli deck idea, it would be very difficult to make a competitive deck that doesn't make use of a single archetype, which is really unfortunate, so Traptrix may be your best option.
Also, what don't you understand about xyz and pendulum monsters?
