Ethiopia took over a big chunk of inland Somalia (the Ogaden) around the late 19th century and they still treat the place like shit. In the early 20th century the Dervish State arose in the region and tried to fight back, but was overpowered by British aerial attacks after 23 years. Conflict between Muslims and Christians in the Horn of Africa has been around for centuries, but the Ogaden conflict is a lot more ethnic/nationalist in character. There was a Somali invasion of Ethiopia in 1977 and Ethiopian interventions in Somali in 1998-2003 as well as a bunch of smaller conflicts and insurrections. It's more complicated because of all the different Somali and international groups involved, but that's all I know.

I know that there were some big issues in the 1970s, back when Somalia worked, over control of the mainly Somalian region of Ogaden. I think it was mainly politically, because the Berg regime in Ethiopia tended to exclude people who weren't Amharic or Tigray from power -- the same factors of discrimination of driving the Omoro protests today.
At this point, because Somalia remains a failed state, I think that the situation is just weird. As in, I'm sure lots of Somalis in the Mogadishu government don't like Ethiopia, but they sort of depend on to keep al-Shabaab out of the city. Also, Ogaden is sort of frontier area in the sense that it is crazy poor, has fluid borders with many parts of Somalia, and the government is corrupt and exploitative. I think the violence there now is a combination of old sentiment about exclusion and oppression, plus criminal gangs involved in some way with smuggling in Somalia.
