There's one main continuity. There's also the two Beast Wars minis, which are their own universe; the "Hearts of Steel" series, which is its own universe except for when it got retconned into happening in the main universe, the terrible Deviations comic, aaaand... the one where they fight the aliens from Mars Attacks.
Also, a continuation of the Marvel comics.
