There's always your good old-fashioned superplague. An asteroid strike is another good choice, as long as you're OK with it not being humanity's fault. Finally, nuclear weaponry works great as long as you're alright with a nice green setting instead of a boring brown one.

You start out with global warming. Global warming causes economic pressure and agricultural problems. It also creates severe problems for navies that have invested billions and among the bigger countries, trillions of dollars into an infrastructure that's now below sea level.

Yes, it's all a matter of perspective, and a villain that can justify their actions by still believing they're doing all lawful good things is a fantastic, albeit difficult villain to pull off.
