Delta fucking blew it by not taking the chance to introduce what Macross has been sorely lacking for some time now: a recurring bad guy faction.
Windemere's tech and tactics and plan were so obviously 'Galaxy Fleet 2: Brisingr Boogaloo' that its honestly just really insulting to the audiences intelligence to try and pass it off as a new idea without any connection to what came before. There was a golden opportunity to tie together the shadowy backers of the Galaxy Fleet that Grace was in contact with and the Epsilon Group that was backing Windemere. Different branches of the same overarching conspiracy, secessionist forces inside the NUN that survived space war one and who blamed the UN Spacy for their troubles. Almost certainly spawned from the same group resisting the UN during the unification wars, beaten down but not eradicated.
With just a very small number of tweaks to the plot, we would have drawn a line connecting Macross Zero, Frontier and Delta, with room for this group to be a recurring behind the scenes force in the future as well. A group that can't be eradicated because it hides within the NUN itself, using the sheer size of the organization and taking advantage of the corruption and inability to oversee everything in the galaxy to further their ends right under the noses of their enemies. And for some reason they think the hivemind plan is awesome, which is why they keep trying to turn the galaxy into their slaves.
Words cannot describe how much more satisfying an end battle this would have made for, as Windemeren forces begin to understand that they are just being used as tools for what is probably the same assholes who bombed them in the first place, as opposed to what we got which was 'LOL ROID, oh shit Keith is here and now I am ded'

Depends on the leader. Zeon Zum Deikun believed in Contolism and his end game was that everyone should move off Earth, both to give the Earth time to heal and because he believed it sacred and should be left alone regardless. Degwin wanted power, though Gihren wanted it even more and explicitly wanted both to decrease the population to make control either and to control Earth as well as the Colonies. Delaz wanted to resurrect Zeon because he believed in it, but didn't seem to have goals for Zeon beyond that it exist. Haman was much the same as Gihren and wanted power. While Char was kind of like his dad and wanted to get people of Earth, for a couple of reasons. He didn't seem to have any plans for Zeon after that.

It was a power grab. The Zabi wanted to be the big bananas in the bunch and rule everything, so they hijacked a popular movement, fed the people bull about how they were the superior people, and started a war under the name of independence for spacenoids in order to try and rule the entire Earth Sphere.
If what they wanted was truly just independence for the colonies they would have instead continued to push for independence and support Sides attempting to do so like they did with Side 6.

I love Gundam F91 to death but I just realized that the "bug" weapons Iron Mask had developed are kind of moot and inefficient compared to existing technology.
We know that the bugs are capable of clearing a colony's population within 3 days, but if you guys remember 08th MS Team they used to launch a single chemical missile appropriately named "GG Gas" which would do the same thing in a fraction of the time. Why did the Crossbone Vanguard resort to developing robotic buzzsaws that take massive amounts of energy to deploy, does more collateral damage than gas, when they could just make gas missiles like Zeon instead?
Gassing the entire earth isn't exactly feasable. Iron Mask's whole plan was to kill everyone, so collateral damage wasn't really an issue.
Also you can have the heroes save the day by shooting all the bugs, you can't really have the hero save people by shooting at a cloud of nerve gas.
