Get rid of any hint of a romance between Sonic and Elise. Sonic teaches her how to laugh, they become friends, that's it. Also replace "don't cry" with "don't ever lose hope" or something to that extent.

Give an actual explanation as to why Mephiles can't merge with Iblis in the future, what really caused the ruined future, and how Blaze ended up in the future.

Don't have Elise be kidnapped half a dozen times, that's lazy. In fact, she doesn't need to be captured at all after the first time Sonic rescues her, because Sonic doesn't really need a motivation other than stopping Eggman to go after Eggman.

That's actually about it honestly. 06's plot wasn't actually the worst thing in existence, it just needed some editorial passes. It just ended up being more ridiculous than it otherwise would've been due to two glaring unexplained issues (Mephiles and Blaze) and the overall disaster every other part of the game ended up being.

The only thing I'd do is play up his desperation. Maybe include a scene where he's trying to help some people in the future. We see so little of it beyond it being a single ruined city with two people. Have a small village living a miserable existence barely capable of surviving, with Silver openly questioning if this is a life worth living. Make it clear that he's so desperate to bring a happy future to these people that he's willing to do whatever it takes. Make it absolutely clear that he's ultimately a hero with noble intent, just misled.

Change his story so the beginning of it is just the Silver Age arc from Sonic Universe, but with Blaze in place of Gold and Iblis in place of the Second Devourer. He goes to Sonic's time because he learns of the blue hero from Onyx Island's library and decides to see if he can enlist his help - the person he ends up fighting at first is Shadow after witnessing his Chaos Control, wrongly assuming Shadow is fucking up spacetime and remembering his reputation as one of Gerald's deadly creations GUN had to shut down. Remove Elise entirely and if Eggman is going to capture anyone, just have it be Amy for trying to look more into the Solaris Project, which will also be his way of getting to Sonic. Mephiles shouldn't resemble Shadow or have an implied connection with Shadow at all. He can't kill Sonic but he can badly injure him, breaking his usually strong spirit momentarily until the encouragement of his friends and a brief reminder of who he is sets in, giving him the power to continue or something cheesy.
