I have used tsmuxer as you suggested to demux the .m2ts episode into elementary streams and muxed them together into .mkv using mkvmerge. This gave me the same file size as simply using mkvmerge to convert the .m2ts converter to .mkv. What could have gone wrong in this process, and why should I use one over another?
I noticed that tsmuxer ripped the audio streams into .wav format, but then mkvmerge output them as .pcm so I'm not sure whether any lossy conversion took place there.

Also,what is the purpose of clown BD and eac3to in this context? Cannot I just use tsmuxer to remux/turn into simpler source?

When making the "remux" to encode from, don't bother muxing in the audio tracks, you don't need them to encode.

I usually use ffvideosource("///..mkv") in avspmod

If it's fucking long and the bluray is 1080i and noticeably interlaced and gotta use QTGMC i might prerender the job and do lossless (massive) single pass applying the filters, from which i encode various formats

Eac3to (find a gui as it's cli) will strip the audio from the main m2ts.

I'm not sure what your BD's audio is, if it's DTS-HD MA, extract the core .dts file. If it's truehd, there should be an embedded compatibility ac3 (dd5.1) track that you can use.
