the timeline on the Kindergartens confuses the fuck out of me.

So, either the Crystal Gems failed to do their main objective and capture the prime kindergarten for 1000 years, or this doesn't make sense.
Hell, it doesn't even really make sense if they did do that as if they hadn't shut down the prime kindergarten why would the beta one be needed 2,500 years into the war?
And how did they set up the cluster experiments in the prime target of the rebellion without them knowing?

1: On a surface level there is totally the basis of a physical attraction. We know full well that Pearl likes big gals, and we know Pearl herself is thought to be quite pretty and fancy by Homeworld standards, and thus to someone like Jasper.
2: This is a very minor point, but it seems they both appreciate the actual "art" of combat to some degree, in a way the other gems we know do not.
3: Pearl's whole arc up to this point has been about learning her own self-worth- and for the most part that's been a success. However the biggest hurdle she still has is moving on from Rose. Being able to actually participate in a healthy relationship without feeling like she's betraying or replacing Rose would be a massive step.
4: The love Pearl held for Rose was near-worship, and if it was of questionable health when she was alive, it's unquestionably unhealthy now that's she's passed. The important distinction here is that Jaspearl would perfectly build on the character development we've already gotten with Pearl. She would stick up for herself- not be subservient as she was with Rose.
5: Jasper needs someone to call her out on her bullshit. Pearl needs someone to yell at who won't back down or get their widdle fweelings hurt at her occasional bossiness.
6: It would give a different flavor to both Jasper's redemption and her place among the group in comparison to the other Homeworld gem's respective redemptions.
7: For all Pearls development, she's still a worrier. Having someone as stubborn as Jasper be able to reassure her in times of distress would be good.
8: I like it.

Order of events could be

On the Nature of Diamonds
Pink is a very rare type of diamond.
based on logo positioning. Pink is probably mother diamond specializing in breeding quality. Note her gems include Rose and Jasper. Specialized in rarity and indeterminate factors but got lucky pretty often with superior gems who trounced others.
The Diamonds usually acted in concert directing the resources. The difference in kindergartens shows this. Yellow did not assist with rapid war mustering suggesting treachery or a power grab.
Position in 4d emblem suggest that pink was the foundation piece of gem civilization. She could build quality w/ little input.
Now they rely on yellow who can make sure the gems are mass produced but at reduced quality. Blue seems to have a sort of mystic quality about her, holder of gem secrets.
White b/c of her position on the emblem and also general rarity is the diamond that established the order of things.
What I don't understand is why the cluster | seems unstable as shit, the antithesis of order and shit.

You're looking too hard for hard rules when there aren't any. The designs are based more on conveying things to the audience than any specific rules. For example, Malachite, Rainbow Quartz and Sardoynx all have a second pair of eyes as any easy way to express that one of the gems has an ulterior motive for fusing in their first appearance. The main set of eyes can have a normal expression, when the secondary set of eyes can express the emotions of the other gem in the fusion (like Rainbow Quartz's smug expression toward Greg or Malachite's main eyes switching based on who's in control).
In this case, 3 arms are just supposed to make it look slightly deformed, because that's what Steven and Amethyst bonded over. Meanwhile, Sugilite has four massive arms to emphasize its power, Sardoynx and Opal have four skinny arms to make them look more dexterous, and Malachite and Alexandrite have 6 to make them look like complete clusterfucks.
It's a design perspective you need to look at for the multiple body parts, not some kind of rule of addition.

Steven's theory in Gem Hunt is almost guaranteed to apply to Jasper. Lines like that are never throwaway in this show. For fuck's sake, "I think you're just mad cause you're single" ended up being foreshadowing.
Also it would just make sense to use Jasper as a stepping stone to Steven figuring out how to cure corruption. She's the only recent corruption while the others have been corrupted for thousands of years, and she got it a different way than the others.

1) Rose couldn't have served with Jasper. The Beta Kindergarten was started halfway through the Rose's Rebellion. She'd already betrayed the Diamonds by the time Jasper was created.
2) Rose refused to use the Breaking Point. If she shattered PD before then, why was she suddenly so adamant about not shattering other gems, and if she shattered PD after that, why did she choose to betray everything she believed in and what she was willing to poof and bubble Bismuth over?
The only theory that makes sense is still Rose IS Pink Diamond. She shed her title, her form, and betrayed the other Diamonds.

If Homeworld didn't need more soldiers, then they wouldn't have needed to scramble to get the Beta Kindergarten set up and shit out a bunch of crap units to fight the rebellion.
Earth is rich in both quartz and life. Clearly, they needed it to shore up their armies. Without those armies, they're having trouble taking new worlds thus creating a resource crunch.
That's why they made the Cluster and why they dropped the corruption nuke -they had limited means to take the planet back from Rose and it became too expensive to keep going. They were in danger of not recovering their investment costs and so cut their losses.

I think Smoky got potential, they even look much better in Know Your Fusion so I guess it's just the issue we had with most characters in SU - one thing people get used to the way they look second they are drawn better each time they reappear.
I think the problem is not in new characters not being waifu material, but the fact Smoky is simply not aesthetically appealing. See, Bismuth in my opinion is not a pretty gem but her design (looking at her function and her gem) is really nice, though-through and aesthetic, while Smoky... well, they are not that way. But they look kinda nice in Know Your Fusion so I guess the issue was mostly with the way they were drawn in Earthlings.
