I don't know the reasoning behind every instance, but for most of them, I do think GF wants certain types to be better specially or physically.

You're missing one key difference though: Boosting
Swords Dance has liberal distribution and even then, a good portion of Physical attackers have access to some form of boosting
Most special attackers can't raise their SpA, the most common boosting move is Calm Mind.
Physical attackers are meant to be more volatile than Special attackers.
Physical fairies are inferior
