Whether or not you liked the end result, there really has been work put into the characters/story since at the very least gen 5 - if not gen 4.

With XY, there were still recurring characters, a complete plot (and small fin things like the looker quest), and small, open ended mysteries.

ORAS managed to add much more flavor to both evil teams and a number of side characters.

That being said, I like to argue that either ORAS or XY is on a third timeline. That's because we know ORAS is supposed to occur before XY, yet Mega Evolution is a common thing whereas in XY no one but a select few know about it.

Well, basically, it's Gen 1 to Gen 5 in one timeline, then Gen 6 is an alternate universe where King AZ fired the Ultimate Weapon, which dramatically changed history, allowing for the existence of Mega Evolutions, Primal Reversions, a much more powerful and violent Deoxys, and possibly the arrival of these Ultra Beasts, if that's connected.

Yes. Deoxys in ORAS is ten levels higher than Rayquaza, and can even K.O. Mega Rayquaza if you fuck around too much.
