What I have so far:

Afton owns Fazbear's Family Diner, and Circus Baby's Pizza World. He uses FFD to lure and kidnap children to experiment on.

At the same time, he designs and creates the new Animatronics, programs them to be remotely overridden, and implants "Circus Baby dir07" in them.

CBd07 is a directive that shuts off their AI. It makes Foxy lock in place to attract children (helped by his tail that can release scents), while Ballora misdirects and distracts all the parents/children (spare 1 or 2). It makes baby shut off, and kidnap any child that is alone with her, and Freddy does the same storing the child in his storage tank. The blueprints for Freddy and Baby show the children in the tanks.

Both the crying child, and his sister are Afton's children (as is the bully kid, likely). Afton's daughter expresses interest in playing with Baby, and is kept from her by Afton. She sneaks away during a party to see her, and Baby kidnaps her, likely killing her in the process(this explains her room being empty in FNaf 4).

Afton is also experimenting on his son, talking to him through the golden freddy plush, and after he is bitten by FredBear, hides him away in another house, and releases gas into it to torture him with hallucinations while he recovers(or the nightmare animatronics are actually real). There's also the experiment with the Plushtrap, which could be his son, or another child.

This is where the story doesn't make much sense to me:

Afton later goes into the maintenance facility disguised as a random technician, and attempts to find his daughter, and in the process is tricked and scooped, with Ennard, the amalgamation of all of the new Animatronics wearing his skin. ( I don't know why he would go through the 5 nights as he did if it was indeed him, as he would know all about the facility, and could have just shut them down remotely)

There's a missing piece to this puzzle, I'm missing something here.

Ennard is purple attempting to use you. He's right in that you don't die; but he's using YOU and hiding inside of YOU As a replacement springlock suit. He's doing this so that he can live a new life without being a murderer. A very macabre means of redemption and rebirth

It's possible that ennard is a merger of purple AND your daughter, which may explain why it's eyes are green in the bullshit ending: that's your daughter currently in the hotseat.

Ok, so we know whoever went there went to probably find the little girl, who is the daughter of Afton, and also the sister of the little boy in a coma apparently.
Someone else had gone and seen her already, and this person who went to see her supposedly might not have immideatly known she was inside baby, or at least even if they did, for some reason they did not know how to get to her.
Yet they knew about the animatronics enough to do the job.
It most likely wasn't Afton, as he was killed in springtrap.
The little boy was in a coma.
The girl was in the baby suit.
dumb theory time, but what about the older brother? The one who got the little boy bitten, he must have known shit was going down, and after causing the coma of his brother, he probably would have also become protective of his little sister too, which is why he went looking for her. It may sound dumb, but he's one of the few people who isn't dead and also has the greatest chance of finding out where all the animatronics are if it's true that he is also the son of Afton

I can barely even remember all the droning seminars and presentations they flung at us in Afton orientation, all I remember is just wanting to go into a suit.

If I remember correctly though, it was all about the Pizza. It was like the new oil - not long after humanity got out into stoves and everyone got all big on eating and screaming, all that boring chuck-e-cheese bullshit. So some clever guy discovers some rotten yellow rabbit somewhere which turns out to be more advanced than any current day robotics. It was given some fancy-ass scientific name, but the media erroneously termed it Pizza for some reason, and the name stuck. All the companies and industries wanted to guzzle it up despite the fact we knew jack shit about it and still don't, but that didn't stop them.

I have never seen a premise so mutilated and sucked dry of potential. Please just end this ride.
