Not necessarily, we have no real indication of when the Interloper War happened only that it was before TP.

Besides you could work that in that the Unification War is the reason for it, there is a reason that the Hylians needed to unify the races. Hell you could have Ganondorf in this case lead a dying mother to the woods (his entrance there) and curse the Deku Tree while he's there, its just a slow curse that finally takes effect years later. Look at Adult Link, it takes Ganondorf quite awhile to do certain things to certain places after all. It took him 7 years to revive Volvagia for instance.

It's all possible and wouldn't really ruin the lore or anything that has been established in any way honestly.

Those two aren't really comparable at all. A game with Ganondorf would do nothing to deter from the formula of Zelda. Whereas a Pokemon game with all the regions would have to have the levels terribly adjusted, the experience gained terribly adjusted, the level cap raised by a decent amount, etc. While the core gameplay would still be there, each region would suffer from a lack of trainers, story, pokemon, etc. Everything would be rather base. A Ganondorf game wouldn't be any different other than who you play as and how the story unfolds.

Seriously what is wrong with it other than you're playing as a villain? We've played as Bowser before and that hasn't been a problem.

There could be a few reasons, the touch screen controls being one.

With PH a big component (which is one of my personal dislikes and flaws of the game despite loving it) is the Temple of the Ocean King, you go through it several times, and while there are many new paths, options, and shortcuts to go through it faster, it is still ultimately the same floors and puzzles within those floors that ultimately feels like a slog to go through until you get the Half-way Warp and then the Phantom Sword.

As for ST, a lot of it is the train segments, they're largely boring and don't really offer any sense of adventure I feel as much as sailing in WW/PH did or riding a horse. It's all automated and on rails with the only really good thing being bombing the bunnies, and the train is a large portion of the game despite it having the best characterized Zelda in the series and a much improved Temple of the Ocean King segment as well. It's final bosses are a massive step down to what was in PH.

ALBW is essentially just ALttP, which is what it was originally before Aonuma convinced Miyamoto that something new and fresh would be better. They did however keep a massive amount of assets and the world itself, which is virtually identical, as are the bosses. The Thieve's Hideout for instance, while it has an interesting two person gimmick is just as short and basic as the equivalent in ALttP, almost to the point that its insulting how simplistic and short it is. But the rest of the game makes up for it the Tower of Heras, Turtle Rocks, Desert Palaces, etc. It does enough to change the formula while still remaining very much largely ALttP. PH and ST don't do this, they're essentially rebrandings completely of WW, but on a much lesser scale.

I love all the games, but I can see why people may dislike PH and ST just for those flaws alone with the touch screen combat and controls.Not counting dungeons/bosses. Linebeck/Ghost Zelda save those games.

Hyrule generally stays the same actually. There are a few things of difference, like parts of forests are cut down or regrown, water dries up, certain places are more to the north or north-east, etc.

They're generally all the same though, the two exceptions to this are the maps for FS and FSA. There is a mysterious river that appears and disappears in FS and in FSA there is water surrounding way too close to certain areas where it shouldn't be. Which implies Hyrule is sinking in FSA as opposed to ALttP where there are mountains and stuff beyond its borders.
