I've figured out how to get through the Counter Archer room and the Lunge Ninja room, but trying to go into the center room gets me absolutely destroyed. If I send Effie through the stairs and wait on top of the stairs, she gets lunged by the paired samurai and proceeds to get raped by everything on the following turn, unable to escape and with no one able to help her because the samurai block the stairs.

If I make her step off the stairs, she gets lunged directly into the poison strike ninja, the diviner, and the life and death samurai and just gets killed faster.

I just started playing Fates today and I got the Witch class item from the Anna gift DLC. I thought it would be a good idea to use it right away on Felicia but when I did it made her level 21 without 20 levels worth of stat growths which seemed like a horrible red flag to me.

Do I need to wait till level 20 to best use the Witch Seal or is this just some mechanic I'm not understanding right?

This. Felicia starts promoted, so they would jump to level 21 as a Witch. Don't worry, though, she naturally has an extended level cap (40 regularly, 60 as a Witch I think) so she'll get all those stats on level ups.

HOWEVER, she has a natural cap of 20/40 to compensate and gains EXP as if she's not promoted. Since DLC classes go 1-40 without promoting, 20/1 = 21. Since Felicia has a 20-higher level cap and the EXP bonus, she will still gain EXP like a level 1 unit, and she'll now have a cap of 60 in Witch.
