Well of course Nintendo wants people to use them as intended accessories to their software because they want software sales as well.

There are people who will skip the software and just buy the figures because they like the characters but not the games they come from maybe.

There's also the case where some characters have multiple figures (Mario, Link, Kirby) and some of them have different purposes in different games, or a pose looks cooler on one than another.
