That would actually have been an improvement not a great one, but better than what actually happened which is that EA rushed them, their original story leaked and they chose "representation" and forcing a bad ending on you that didn't fit the universe or the story up to that point. Not to mention the gradual laziness across the trilogy and all Bioware games since DA:O in terms of quality and content.

Bar the human reaper, the killing of Shepard but not really and some other stupid shit, it was fairly in line with the story of the first. It had good characters and pacing and it worked as a middle of the series buffer for the grand finale.
But it never came, it was really weird that they never made a Mass Effect 3. I hope they make it one day.

Leaving aside the issue of mechanics and going solely on the story, seems like if they'd swapped two and one it'd have flowed a lot better. As it is it went story--->filler---> story. Hell had they actually made anyone from the crew from ME2 who wasn't Tali or Garrus matter other than a brief 5 minute cameo in 3, it'd have been better, but as it was 2 was utterly pointless to the story.

As mentioned, Vanguards don't need to stay in cover. Furthermore, you're actually wrong, because you regenerate shields and health outside of cover as well; there is a timer that resets every time you get hit. The story, even if pretty much unneeded in the context of trilogy, was fairly good and enjoyable, the writing and character development were quite decent and overall it was a good and fun game.
