Going through the Avarians history data, it appears the shadow beings were dimensional horrors attracted by something called "The Beacon". It appears to have been a cubical device that acted as a beacon for travel, where it could let distance between systems become extremely easy to cross, but it was a dimensional technology, and eventually the constant entering attracted these shadow creatures.
