To be sure, the story isn't warping itself to accommodate her, and nobody's really making much of her besides being one of the pilots on the ship. Plus I'm pretty sure that the original definition was for fan-created characters inserted into a story, not characters who are original to the story. But people will misuse the term regardless.

She got her shit pushed in last episode, which is more important than being supposedly better than the nameless grunts in the background. She's totally reckless and would have been a red smear on a Z'Gok's claws if she hadn't been saved by a railgun-toting Gundam, which flies in the face of "doesn't seem to have any major character flaws that actually affect her competence."

Plus, if she wasn't one of the better pilots on the ship, chances are she wouldn't be a lead character at all and/or wouldn't be getting so much screen time with the main character in a story about giant fightan robots. "Mary Sue" is not a synonym for "hero."

Having common ground with another lead character doesn't make someone a Sue. It makes both characters less likely to be special snowflakes by virtue of making them less special. Plus it's not like it's some esoteric interest - it's literally just a music genre.

You ever stick two musicians with the same musical passion in one room? There's a 99% chance that they're going to have a jam session right then and there, which is what happened. It's pretty much the most mundane thing that's happened in Thunderbolt so far, given all the cyborgs and space Buddhists and crack-addicted starship captains we've had.
