The larger, slower animals are actually not uncommon. Whales, mostly. Generally not killer whales, either, I was joking there. Everything else is lithe and alert against predators enough to get out of the way, and other large sealife (large squid, for instance) is far less dense and damaging and/or lacking bones.
Considering how far SSNs travel and how often they operate near spawning/traveling routes for whales, it's a wonder they don't hit more. As it is, I'd figure about 1 in 25 or so patrols smack a whale hard enough to require light repair work.
