does simply transferring all the files on your phone to your computer count as a 'backup' that can be moved back on the phone?
Main concern is for all the apps and app data, due to a glitch I think I have to do a factory reset and I really don't want to lose all my data.

Of course not.
Apps and their data are mostly stored in the data Partition which can't be accessed by computers.
Install a custom recovery like TWRP and do a backup through that.

If he's "got a glitch", the backup will include it.
If you have root, use Titanium Backup to backup all you apps and data.
I've never used Helium but I'm sure that does the same thing without root.

Will that require me to install things on the phone, because that will be an issue. Its a Sony Xperia Z, and the glitch is that its stuck in between ultra stamina and normal mode. It looks like its in ultra stamina mode but I can use internet and 90% of my apps aren't accessible (they are all there in the app list but I just cant use them)
