I mean at most they would've only killed them when they started to turn into monsters so everyone would know that hospitals are doing everything they can and only finish them off when there's nothing else they can do. All the serum did was stop the mutation from progressing any further in a single host body though, which killed the host and prevented the infected bodies from becoming mobile.
The side effect was that overabundance of iredeemed souls in Denmark, who apparently can take to any mobile infected body if prodded enough, resulting in a higher tier of undead being generated on the spot.
These killed their tanks and fortifications and is why trying to reclaim land would pretty much always result in really dangerous undead rising and coming straight for them.

Something that bugs me is that they're taking a really long time to move a very short distance through very easy terrain. They're taking several weeks to drive a distance that would take a few days on foot. I don't think the author realizes how tiny Denmark is.

Road problems I guess but yeah that still doesn't explain it all. They probably drive very slowly, what I don't get is why after they know the spirits are trying to catch them they won't just keep moving at night, if they took several weeks to catch up to them before they might be able to get far enough in those few hours they spent on the field getting ready to fight, and it didn't seem like there was a lot of monsters in the area to attack them at night so it seems like they would have a better chance trying to run than fight. After all if it wasn't for the fire bird they would all be dead.

It's dead, I don't think it can use the bodies of dead things, it can only add their spirit to it's collective conciousness, or maybe control them. The manatee is a human too, so it's probably mostly human souls with a couple of mutated human souls and mutated animal souls.

If they aren't immune they might not have been able to fish for a long time before finding proper safety measures since just a single infected organism coming in contact with the fishermen could mean an outbreak. Actually that might have happened and been the reason for the population drop, though since it was 3 generations there didn't have to be an outbreak to severely limit the population, environmental factors and not wanting to have kids in a world where everything dies would be enough. Keep in mind that population in a lot of first world countries declines, even though there's no resource issue, mix that with people losing access to surplus of food and modern tech and it will take a few generations to change that mentality.

Low population zones? Not bad, in cities you wouldn't be able to do anything though. A lot of small isolated pockets survived for quite a while but eventually there just wasn't enough immune people to sustain that. At best very small communities with enough people to have kids for several generations who wouldn't need too much land for food could hide. Though since Europe has very dense population compared to the rest of the world it's the least likely place for that.
