That's not... completely accurate. Rebirth has shown us that memories of events prior to Flashpoint were altered by an external force currently believed to be Dr Manhattan, right? And up until Flashpoint, pre-Flashpoint Superman and Lois were the Superman and Lois of this universe. And the recent Lois and Clark series picks up right at the tail end of the first New 52 Justice League arc, so you could easily make the assertion that this is when the "switch" took place and everything prior to that is just memory tampering.

That's just a theory, but the important takeaway is that pre-Flashpoint Superman and Lois have just as much of a claim to being the "real" Superman and Lois that their New 52 counterparts do, since before Flashpoint they WERE the Superman and Lois of this universe.

Here's probably what's going to happen:

We already know that this universe is the Earth-1 universe that was transformed into the New Earth universe after "Crisis on Infinite Earths" and that became know as Earth-0 after "Infinite Crisis" and, finally, was transformed into the Prime-Earth universe after "Flashpoint".

Nu52 Superman and Lois will be revealed to be some cosmic-fuckery created to take Pre-52 Superman and Lois place since they were captured by Brainiac before Flashpoint could happen. So since the universe was being changed and there was no Superman and Lois someone or the multiverse itself created new copies of Superman and Lois.

Pre-52 Superman and Lois will assume their old lives back and after sometime OG Wally West will resolve all the weird fuckery, making it so that Nu52 Superman and Lois never existed or that their loved ones remember Pre-52 Superman and Lois as the real deals.

I kinda like the slow investigation. Superbro got thrown from event to event with non-stop crossovers, so I'm ok with this being slower and less eventful. Doomsday arc was way too fucking long and boring though. The next arc is Supes and Lex team up so I think I'll stick with it through that.
