The anti-Mutant people in the Marvel universe kinda have a point.
Look at some of the most powerful Mutants: Proteus, Mad Jim Jaspers, Legion, and Scarlet Witch.
What they have in common is that they're all incredibly dangerous (Jaspers alone is basically a god) and they're all fucking insane.
Franklin Richards is incredibly powerful and seems like a good kid, but the citizens of Earth-616 can't take the risk that the next reality-warping Mutant will be a Franklin instead of a Jaspers.
At least they're not Inhuman fucking shits, who get their powers on purpose most of the time.
