The Index manga is atually retelling both the anime and LN. It drops shit from both (Deep Blood and Angel Fall) and keeps a lot of shit that the anime dropped. (Kazikiri meeting Index in ACinvasion, and Touma and Mikoto phone call in Skill Out)
Manga also includes a lot of dialogue of various degrees of importance that could only be found in the novels.

One of the omake includes the possibility of doing Deep Blood, but it got less likely once Himegami was put in the Kazakiri arc.

So far, I was little sad about the way they changed Stiyl and Touma's interaction in Orsola. When Touma found out it was Stiyl that kidnapped Index, he was relaxed about it because he knew Stiyl by then. No so in the manga though.

Cutting out Angel Fall is going to be a real mess. Though they can still find a way to incorporate that at any time. It won't be chronological, but it can still somewhat work.
