I think the SayurixYayaka pairing would fit perfectly. With Asclepius destroyed everyone needs a place to crash at considering they don't have parents. The personalities are also great, Sayuri's interest and nice attitude could get Yayaka all flustered, but we've seen that Sayuri can be embarrassed too. The two bonding over their loved ones never returning their feelings would slowly develop feelings for each other. It would be such an amazing material for S2 with Yayaka's character development coming to an end by declaring her love for Sayuri having moved on from Cocona. Well, one can dream.

Papika spent most of her "life" at that point trapped in a PI dick-cage. She was freed only to come under Flip Flap control. She wasn't raised by anyone, never had a parental figure, never had anything or anyone except a brief meeting with a young Cocona followed by being taken in by a very disgruntled and angsty old Salt.

Prior to Cocona showing up, Salt was probably still in the stage of "I will do anything to stop my dad and atone for my fuckups with Mimi." He was probably in the Gendo mindset where he felt the cross he bore was so great that the ends must justify the means and anything is acceptable so long as it furthers his goal.

Hidaka isn't the type to give a fuck about morality. He's along the ride for the sake of SCIENCE. Morality might concern Sayuri, but she's along for the ride because she's genuinely in love with Salt, an older man and also an authority figure. She could easily be turning a blind eye to what was happening, or simply wasn't in the loop because she was nothing more than fingers on a keyboard and a hot ass on the bridge.

Papika was effectively raised by these people, which is why she was simply oblivious to why what was going on might be a bad thing. She understood in some part that it was sad when a new friend died, but didn't really grasp the moral implications of another human being dying as a consequence of your own actions.

In fact, they made an explicit point of this in episode 2. Papika learns that this is a bad thing, but was completely unaware of it prior to seeing Cocona in the vacuum.

Flip Flap were not the good guys until Cocona showed up. Her presence there changed them. She changed Salt, though indirectly, and she changed Papika directly. This is simply never the focus because we see the world through Cocona's eyes. The subtle hints are there to show how the organization was different in the first few episodes and changed drastically over the course of the series. Those changes were Cocona.

Recently had a though that one of the writing's problems is the same Naruto had. They didn't want to have any of the characters they made to be villains because they liked them too much. Yayaka, Twins, Nyunyu, Mimi - all of those characters turned out to be on their side in the end. But it seems they really wanted to have a dramatic high-stakes finale so we got what we got.
