I've re-downloaded Yahari Ore no Seishun Love Come wa Machigatteiru again and was watching while trying to pay more attention to what's being spoken instead of just reading the subtitles, and I noticed two parts where... it didn't made sense to me.
Also, maybe because the first time I've watched it was from Commie, and this time it's from CrunchyRoll, so I'm noticing some changes here and there... this is Crunchy's subs:

Episode 6, where 8man is talking to Iroha outside the clubroom saying he'll do her request personally instead of the club, she then says:

It's really not that bad. Typing a word up on jisho is maybe a couple seconds slower than hovering over with rikai, and I need to commit the word to memory either way. If I felt like it was masochistic I wouldn't do it.

I did the same at first and it ended up being a massive waste of time.
Switching to reading with rikai increased my progress tenfold, the difference from scans is night and day.
Since I had no OCR version of the LN I wanted to read I had to spend $6 to get it from amazon and convert it to html, shit was worth every penny.
You can zoom on kanji with rikai as well if you want to examine it "close up" you'll forget it by the time you see another 10 new words either way, though.

Those are unique examples, you shouldn't think of their readings as readings for the kanji but rather for the whole word.
Something like 素直 vs. 素質 is a better example since そ and す are both common onyomi for 素. Most kanji only have 1-3 different ones, and it's pretty hard to forget how to read words like that once you've heard them a few times.

I have a good suggestion for you.
Humans, like monkeys, can learn things efficiently through the scientifically proven method of beating.

What you do is: attempt to read something.
Whenever you don't remember a word or kanji, heck, even if it's the first time, punch yourself in the face or the gut. Or kick the wall with your toes. Stabbing a nail in your skin also works.

After a week or so, you'll notice that your body will sweat profusely whenever you're reading something you think you might not know, and the physical punishment will trigger your brain to improve your ability to retain short term memory, like dogs shitting in the correct place.

This is a guaranteed method of training, I tested with dogs, monkeys and my brother with 100% accuracy so far.

It's not that it's hard, it's that you have to actually know japanese. People who go through classes and don't consume enough media won't actually have a good enough understanding of the language to pass comprehension tests. I have a friend that lives in japan that's teaching english (笑) that's only N3, still lazily memorizes new vocab with anki and all, but he's definitely /fluent/. The N2/N1 are biased strongly towards comprehension rather than approximate fluidity, and you reach approximate fluidity before comprehension if you use the language, hence people who "know japanese" that can't pass N2/N1.

I have anki decks for jlpt3 vocab, elementary school level kanji (1000+), and a google doc i made over some 1500-2000 words ive collected over a few years from various sources including real life experience in japan and also meticulously taking out whatever words i dont know from multiple textbooks and the jlpt5 and 4.

1. Run AlphaROMdiE.exe
2. Locate the BGI.exe in the game folder where you install the game

I find kanji study to be far easier. I'm 90+% correct in all 3 categories at 40 cards a day on my KD deck. Half way through it and would have been done by now if I didn't do the production cards.

Core6k deck is low 80s at 20 cards a day and I flunk mature cards more often.

I think you're just overestimating how hard it is. Try doing both decks at the same time and if you can't manage that then come back to KD later.

I just use the KD anki deck. For the recognition cards just focus on the meaning of the kanji. The mnemonics it provides are ok, but you will find shitty ones that you either need to make your own or brute force it. You're not trying to learn the on & kun readings. That's what core6k is for. However once I've learned the kunyomi and a couple jukugo that use a kanji, in the core6k deck. Any time that kanji card comes up in KD I look over it a bit more (it sometimes provides a mnemonic to remember the on reading).

It's up to you on whether or not to do the production cards. It has the stroke order on the card, but I don't follow it half the time. I write the kanji, because it helps with retention. Not because I'm going to be writing kanji in the future.

I used the dojg anki deck and had all of the basic cards matured before starting to read manga, with maybe half or more of the intermediate cards young. What does intermediate hell mean to you? If you spend a few hours reading every day within a say 3 years you should probably be able to read more or less at a native 15 year old level. Would that be intermediate hell or a little before that?

I'm ESL and I was really, really lazy with Japanese (started about 9 years ago, in the first 5-6 years I only really studied during summer because of university stuff), now I'm at the level where I can read easier VNs without a dictionary, and most harder ones fairly easily with text hooker. In total I spent about 1.5-2 years on it, at least that's how much it would have taken if I had studied every day.

I never really found it that hard, but the earlier parts were boring. There is nothing hard about it, it just takes a massive amount of time and stopping yourself from quitting again. As long as you keep doing it, anyone can probably learn Japanese.

Even now I can't really point how/where I managed to develop/solve the grammar stuff.

However our brain works mysteriously well, I've only knew the kanas from a young age and nothing more, but I've been watching anime for years now (15~) and weirdly enough, I decided to read my first raw mango (and even translated it) two months ago and it went surprisingly easy.

I know stuff that I haven't been taught or studied (now I'm reading lots of guides and such) but I simply know what those expressions mean... probably because I remember from an anime back then and it's translation/meaning.

What does the 2nd expression mean (without context)? Specifically this part I'm not getting: 置いて帰った

If it's the colloquial form, can that mean "went back and left Haruna-chan" or is "on, at, in" dictionary definition (which then I'm not making sense of it)?

I haven't read indeed, I did try two other manga heavy on text and it wasn't as easy, but it wasn't really hard, just overly complicated (like huge descriptions or stuff that simply... can't be translated literally).

What I meant is, from being totally unable to read anything at all to able to read and even translate something in two months just from massive exposure was quite a surprise, and a message to those who make lightly of how important exposure is.

I'm solidifying my base with proper studies now, but it's good to be able to read and understand stuff already, even though I need the dictionary a LOT (especially for kanjis, which I couldn't get from just watching anime).

tl;dr: My message to everyone who wants to learn, don't undervalue exposure. Watch anime. Read stuff. Listen to music (J). And also study. You'll eventually learn.

Until you start reading actual Japanese and see that authors pull that shit all the time. You even see it in manga frequently. Learning a word in kanji is more worthwhile than learning kana alone because when you do come across it in kanji, you're completely fucked if you only recognize the kana.

The dojg.pdf was made in windows word but I don't know which version. The version I have is the 2013 suit and it has an way you can automatically insert furigana, how accurate that is I can't really say. What I did was randomly copy/paste a sentence from one of the entries into word and select it for furigana generation, then save as a pdf. I'd imagine it would fuck up the readings of things like names, so they would have to be manually added.

The default font was MS UI Gothic, and it looks a pretty average in word but a lot better in the pdf that the word document was saved as. Odd. If you can find a copy of the word version of the pdf floating around somewhere, maybe you can add furigana to it as easy as highlight sentences and hitting the icon to add furigana, making sure to add the readings for the names as they appear in the English sentence. I thought I had a copy of the word version but only a copy of the pdf.
