So if there was a megafauna, with all kinds of animals, large variations of species from present, then why didn't this apply also to humans?
Were giant humans real, and erased purposefully from our mainstream history?
Are even possible (from a medical point of view) giant humans?

You cand find on google some alleged giant human fossils, but are always disproved. Why would someone do that if those bones were real?

Not even kidding desu. If we guesstimate average height to be around 5'8, this man in nearly a foot and a half taller and (excluding obese fucks) if average healthy weight at that height is 160 lbs, then he is nearly 3 times the weight of that.

If you don't know how they sinked it's very reasonable to doubt it's validity.

The tricky part there it's explaining how that city ended under the sea.

Yonaguni it's a good example, for that to be acceptable, you need a culture and a cataclysm to explain it.

They can't just come from nowhere otherwise it has to be a natural phenomenon.

Put simply, as size of any object grows, its volume grows faster than its surface area. This is because the area grows proportionally to the square of its size, while the volume grows proportionally to the cube of the size. E.g. for a simple cube, making each side 10 times larger will increase its surface area by a factor of 100, but will increase its volume by the factor of 1000.
As certain functions in bodies of living organisms are related to the area and some are related to the volume, a specific configuration of organs in a particular organism is possible only in a certain size range.
As was elucidated by J. B. S. Haldane, large animals do not look like small animals: an elephant cannot be mistaken for a mouse scaled up in size. The bones of an elephant are necessarily proportionately much larger than the bones of a mouse, because they must carry proportionately higher weight.
Almost every bodily function will break down at larger size due to this disproportionate increase in area and volume. The energy consumed by the entire body will be roughly proportional to the body mass, and so will be the required oxygen supply. Thus the oxygen requirement will grow proportional to the volume. However, the surface area of the lung responsible for diffusing oxygen into blood vessels will grow much slower, causing insufficient oxygen supply to the body. The food requirement will also be proportional to mass, but the amounts of nutrients that can be absorbed by the body will remain proportional to surface area of intestines.
It's no coincidence that the largest animals in existence today are aquatic animals, because the buoyancy of water negates to some extent the effects of gravity. Therefore, sea creatures can grow to very large sizes without the same musculoskeletal structures that would be required of similarly sized land creatures.
