Note there are 2 blue dots and 2 red ones, maybe the blue are related to each other, and so are the red. The difference in the ones we got is that one is in normal order and the in the other the words are reversed (both cyphered in ROT13 tho)

Gruber's first password is Three Cities (see pic)
In Sulla some more cities are mentioned/appear:
Rome, Delphi, Athens and Smyrna pops up in a map.
That leaves us with an improved list of possible cities: add the above to Jerusalem, Mecca and Troy.
Also note that the symbol is red resembles blood that drips down when pass over it. Now this may suggest that the cities are ones in which there was bloodshed perhaps.
Now almost all cities of the list qualitfy, perhaps Smyrna Troy and Rome moreso, but dunno. Have tried a lot of combinations but to no sucess.
