The problem with the CIA, and any corporation (let's be honest, they're a business just like anyone else), that lasts several generations is that it loses all direction.

It's started by a group of very sharp people, sociopaths in pic related, who then expand so much that they need people to do grunt work (losers). Then they expand so far they need people to manage it's momentum but not having enough information or ambition, C students as you say (or the clueless).

Looking at the images on that site..

They're building extra hangars for something, including one huge hangar. Area 51 is being extended, and also paving roads and changing runways. There's also a outdoor training area with human targets where troops run drills.

If you look there you can see the tiny mounds which are actually end dumps of dirt from the work that's being done across the way. That's miniscule compared to what you'd see from a major excavation.

If you search the entire area around there on google earth there's no clear evidence of a major excavation. Like I said before. They either paid a fucking fortune to haul it out or there's no major underground component to Area 51.
