Taiga is an application that uses your MAL account with a nice little interface to update whatever anime you're watching and such. It's only for anime though, so if you're most a manga reader, then it's useless.

I just use Taiga with it linked to my MAL account, since I don't read much manga and loading the site every time to update stuff is a hassle. And since Taiga automatically updates whenever I watch an episode, it's pretty convenient.
I've never really used AniDB or Anime-Planet. AniDB's userface/layout just looks like a mess. Anime-Planet seems decent and it hilariously has achievements, but I don't even have an account on it, so no opinion.
Oh, and you can also use Baka-Updates for keeping track of your manga. They have a larger database of manga/Japanese novels than MAL.

I prefer to use Anime-Planet. Better design than MAL imo.
