Best file encryption software for windows?
TrueCrypt has been independently audited:
istruecryptauditedyet.com
They found some minor flaws, but the math checks out and there are no fundamental weaknesses or backdoors. Due to legal troubles in the US, TrueCrypt is not being developed anymore and the latest version 7.2 is only for decryption. Version 7.1a is the one you want to use if you decide on this program.
VeraCrypt is a fork of TrueCrypt still being developed in the EU. It purports to fix the flaws found in the TrueCrypt audit. There has been a minor audit last year, just of the new stuff they added after TrueCrypt development stopped and they found some concerning vulnerabilities (most relating to system encryption, not file encryption) which are alread fixed:

VeraCrypt should now be safer than TrueCrypt, but who knows.
There is something to be said for BitLocker, the encryption that comes bundled with modern Windows versions. You can't rely on an audit or open source code, just that it would be absolutely devastating for Microsoft if a backdoor was ever found. Use at your own discretion.

if you just want to encrypt one or two files, try GPG which has a windows version and is probably already installed on linux. Just run gpg -c 'filename.txt' to encrypt and 'gpg filename.txt.gpg' to decrypt. It will prompt you for passwords.
