I don't do anime but I have seen other peoples folders and they tend to either do them by reaction or name of character. something like this....

Just organize into shows/characters/emotions/topic/etc its all dependent on how you want it. If you're trying to organize reaction faces then just do it by emotion or type, there's no real perfect way unless you want to use a program like this >>363044 which I have heard some good things about.

Here are my /wg/ and /c/ folders, they're not perfect but it works for me. There are also plenty of subfolders located within certain folders if needed.
