The only thing you really need to know is that different encodes have different levels of compression and settings, meaning playback will vary. Some encodes use highly efficient codecs to encode the video, but decoding (i.e. playing the video) might not be so easy and your player/hardware might choke up trying to decode them. Otherwise, the bigger the file size, the higher quality the encode in general, although this isn't always the case.

Another thing to note is that encoders are often incorrectly conflated with sub groups. Just keep that in mind.
