both of them have old-nyaa's archive from before it went down
nyaa.si seems to be more popular and have more torrents uploaded to it (in part because the meme cartel endorses it)
nyaa.pantsu.cat is run by an anon from /g/ and is open source (which is great) but there's stuff on .si that isn't on pantsu (which is not so great)
