I was wondering if someone more familiar with Fate and that sort of stuff could tell me if there's anything that explores the Mage's association and Clock Tower or the magic in the setting and isn't HGW focused. Also, if you have anything like a mange or anime that's similar to this feel free to recommend it,

Well first you should know that the Mage's Association exists not only in the Fate franchise but also Tsukihime and Kara no Kyoukai. All 3 franchise titles are connected in a multiverse and the MA and Clock Tower exist in all 3.
However, it's always sort of in the background and not really the focus of any particular story. You will always have mages show up who are affiliated with it and such though. So if you want more mages and cameos from the Association without any of the HGW stuff then try reading/watching Kara no Kyoukai.

I'm not sure since I haven't read it yet, but you could try Case Files.
There's also Mahou Tsukai no Yoru which I think you'll like.
