I liked Stella Glow.
Not obscure, but you can't go wrong with DK Country
What's "obscure" to you? Not enough people have played the devil survivor games and the 3ds ports are the way to play them, but any is hardly obscure

Excuse me if I wasn't clear enough.
By "Obscure" I mean anything that you don't typically hear about often. Games like "Zero Time Dilemma" and "Etrian Odyssey IV: Legends of the Titan."

BoxBoy! is a pretty neat game, and it's cheap.
It's a pretty cheap, relatively nice game.
Although not for the 3DS, Radiant Historia is pretty damn good. It's available for $22.99, and comes bundled with a CD with it's kick-ass soundtrack.

Scrimmy Bingus and the Crungy Spingus is an underrated classic.
I use the term "obscure" very loosely. However, if you haven't, check out Xenoblade. It's fucking fantastic.
Yumi's Odd Odyssey: better known as Sayonara Umihara Kawase.
Physics based platformer where you use a fishing line to swing yourself across the stages.
VERY complex and demanding stages. Once you get passed 'tutorial mode' and unlock survival mode, it gets pretty brutal, pretty fast. Very low budget game, but it's fantastically designed.
I played Rocket Slime many years ago on my DS and liked it
