Angel Beats(Memes aside, you will cry)
True Tears(Its a Mari Okada work but whatever, you'll maybe cry about the plotconstruction)
The Skycrawlers
Shinsekai yori(Mari's only true masterpiece)
Madoka Magicka(my personal favorite, even though the MAL synopsis is quite misleading)
Aku no Hana(i strongly recommend the manga though)
Ningen Shikkaku(No longer Human) by Osamu Dazai if you look for true despair... even though its a classic it do has a manga adaption. the novel is still better.--> I'm still preytt shocked today after reading it
The Manga adaption of Crime and Punishment is good too. Give it a look, its not for everyones taste.
Ikigami is also quite depressing, maybe even more than "no longer human"
Well whatelse?
Grave of the Fireflies(old but gold).
Koe no Katachi( i fucking cried a whole week)
Boku dake ga inai machi(simple tearjerker, quite enjoyable)
Kotohana no Niwa(i love makoto shinkai's screenwriting, graphics are a good bonus)
the same goes for 5cm per second(same director, same vibe)
Your lie in April is notewhorty although not very good(at least my POV)
Other mentions: The Bungaku Shoujo movie
Beck(not quite sure if it fits though)
Kimi no Na Wa(Makoto Shinkai, here we go again ;D)
well thats just a short survey, i hope i could help

There were 2 or maybe 3 episodes around the middle or just before that felt like they didn't fit, or were just filler or something. The rest and the ending didn't disappoint me though.
You can guess what's going to happen from the very first episode of course, but it still hurt.
