Just an educated guess, but:
>screen recording program
>use Incense to draw Pokemon to you
>trigger Pokemon encounter
>enter AR mode
>place green screen in front of phone camera
>record Pokemon's idle animation
A fairly easy way to acquire the Pokemon movement animation, which you can then chroma key in Sony Vegas or Adobe Premiere. Basically, this means you place the Pokemon on top of the main video and the green screen part becomes transparent.

Also "AZ Screen Recorder" is the program I'm familiar with on Android. Works just fine, without needing root access.
