Doesn't matters an awful much if you ask me as long as the encoding is good.
MP4 is easier to handle in things like Vegas tho if you wanna make a webm out of a scene.
Vegas can't handle MKV as example so you need to extract or record the scene before you can edit it.
MKV is usually the one you see the most with quality rips tho.

only blender does, free on steam, but its clunky as fuck for editing.
Upside it does let you use it as a frameserver for ffmpeg to webm the output. Premiere needs a plugin and i dont know if vegas can output webm vanilla, never used it

You realize with ffmpeg or even Webm for Retards you can make a webm out of any video file in any container pretty much? You don't need to edit it or anything, you can just trim it and resize it etc all you want during the actual encode process. You jokers who do shit like use video editing software are making it way harder than it should be.

avisynth can do it but even thats kinda ehh:
