In general I suppose I'd say the JAP/EU soundtrack is better, but Sonic CD is a relatively slower-paced Sonic game that encourages you to take your time and explore the levels. With that in mind, I prefer the more atmospheric US soundtrack while actually playing the game, but I normally listen to the other one otherwise.
I like both the US and Japanese soundtracks. On the US side you get the dark ambient metal sound in Collision Chaos, and in the Japanese version the Tidal Tempest theme just sounds way more fitting.
Also, the samples used in the JP Stardust Speedway sound Goofy being strangled during an acid reflux attack.
