Not much, I did that to mine, took a couple of afternoons, I just did the 5v mod and for the rest of the connections used a jamma connector I bought on ebay and solder everything there, except the audio, now it rests neatly inside a box ready to use.

Is not really that destructive, you can revert the 5v mod easly just solder a couple of resistors and caps back and fix a trace... and in the worst case scenario unsolder the cables from the jamma connector solder points.
