He's exclusively designed less than half of the Robot Masters and various boss enemies he's deployed against Mega Man. Let's take a look:
Main Series:
Mega Man: All designed by and stolen from Dr. Light.
Mega Man 2: All designed by Dr. Wily.
Mega Man 3: All co-designed by Dr. Light and Dr. Wily (excluding Shadow Man, who has extraterrestrial origins).
Mega Man 4: All designed by Dr. Cossack (though Ring Man and Skull Man were designed to Wily's specifications).
Mega Man 5: All designed by Dr. Wily.
Mega Man 6: Stolen from varioius designers participating in the First Annual Robot Tournament.
Mega Man 7: Burst Man, Cloud Man, Shade Man, and possibly Freeze Man were stolen robots modified for combat. The rest were designed by Dr. Wily.
Mega Man 8: Astro Man, Clown Man, Aqua Man, and possibly Tengu Man were stolen designs. Frost Man was made from Clown Man's spare parts, but technically designed by Dr. Wily. Rest were designed by Dr. Wily.
Mega Man & Bass: Dynamo Man, Cold Man, and Magic Man were designed by others. Tengu Man and Astro Man are recycled from MM8. Ground Man attributed to King. Remaining Robot Masters unclear.
Mega Man 9: All "expired" robots who were reprogrammed by Dr. Wily.
Mega Man 10: All robots afflicted by "Roboenza", not designed by Dr. Wily.

Ra Thor designed by Dr. Wily using the "Ra Moon" alien supercomputer. New Yellow Devil designed by Ra Moon.

Officially I do not believe Wily had a hand in Proto Man or Mega Man's designs. Wily did stabilize Proto Man's reactor though, after Proto fled from Light Labs.
The Sniper Joe series is also based off of Proto Man's design.

The maverick virus is unclear as to how much of it was wily's doing. Most can agree it's evil energy weaponized, but evil energy already showed signs of controlling those it controlled. That and the virus went through a few different evolutions.
