I'd like to know what retrogames feature optional/hidden areas that are big/important and easy to miss if you had that experience.

I'm pretty sure you're given a hint as to exactly where it's located.
If you don't talk to NPC's or explore much, I guess it could be easy to miss.
If you eat all 120 stars in Goldeneye 64 then use the whistle your stepdad appears on your doorstep, tears in his eyes, to say that he's sorry.
This is only in PAL versions (obviously).

It sort of is easy to miss. A NPC in Crescent says it's in a forest to the west, and you could walk past the right one without a battle.
