I think Delta Force 1 & 2 just barely qualifies as retro with a mission editor.
I used to love two old DOS games, one was The Punisher and another was an X-Men game that you had to send away for level editors for both. The Punisher one was cool.
I'm not sure if it counts since it was a separate release, but Rayman Designer was the most fun I've ever had with a level editor
