I've always thought the Light/Wily rivalry was kind of ambiguous. It's actually not that hard to argue the idea that Light and Megaman were protecting the rights of "true citizens" to destroy slaves, and Wily was rescuing robots who didn't want to die.

It's just that MMX re-hashes classic MM, with a new coat of paint and a couple of new gameplay mechanics. The classic and X series (at least up to X6) are very close.

For MMX they re-used as much as they could from the classic series, and yes that includes making a new Protoman, with a different name, a different coat of paint and a couple new things, but the same role, conotations, and even colour schemes.

You shouldn't try too much to draw conclusion story wise though. Especially because

That's lame to compare those 2 creations, megaman has been built at the beginning and zero at the end, it's normal that at a moment Megaman start to be obsolete. Also X wasn't totally completed due to the death of Light. The most impressive thing about Light that he was able to copy his personality and his genius into a machine to be able to keep upgrading X and somehow finish his works.
