Lavos killed him. They had to go on top of Death Mountain (or is it Death Peak? I can't remember what it's called). I don't know why they had to go on a mountain to bring him back though.

Death Peak is Lavos' empty shield + debris and stuff, they need to get to the same place where Crono dies to activate the Chrono Trigger and replace his body with the doll in the past.
