When I think of atmospheric games, Super Metroid is the first to come to mind and certainly my favorite. What heavily atmospheric games do you like?

This, but the starting area. I always love forest stages and this one was so cool. You had this weird mix of natural and artificial elements, the safety of being in a starting zone but the buildings looming on te horizon, like a prelude for the challenge to come. And, of course, the OST. Maybe it's just nostalgia talking but that first level really gets to me.

Don't get me wrong, OoT is a great game, but I don't find it atmospheric. I think the fact that it has so many different worlds (fire, water, etc) that transition so quickly really makes it hard to stay immersed.
Fire Temple's Muslim chanting was definitely memorable though.

Basically 80's American Gory Horror Films: The Game, down to playing as the physical mirror of hockey mask era Jason and encountering villains like Evil Dead II sentient hands that flip you off.
Also, killing the sewer monsters generates one of the most satisfying sounds imaginable.

Spyro 1, but not so much Spyro 2 and 3. I can't quite put my finger on why that is, but I'm damn sure 1 is the comfiest of the three PS1 games.

I found Super Metroid hard to get into for some reason, even though I like the sort of moody ambiance it has. Maybe it moved too fast, or the areas felt too disconnected, but it never really hit me with a sense of being deeply immersed or lost in another world.
Metroid 1 and 2 give me chills though.
You cray. Metroid 3 was slower than Metroid 1 apart from the few times you sprint.
That being said, Kraid's Hideout is the best song on any Metroid game as far as atmosphere goes.

Darius games are impressively atmospheric considering their arcade lineage. Hell, the infamous 3-screen cabinet even had headphone jacks in them so you could filter out all outside noise and enjoy the surreal, hypnotic tunes to yourself!
Come to think of it, this seems to be a specialty of sorts for Taito. Gun Frontier, Metal Black and RayForce all provide a very cinematic experience well before FMV gaming became widespread simply by making good use of set pieces and synced music.
